Exploring Japan's countryside? 11 Years, 1 Month ago

I'm trying to plan a trip in a couple of years when I go to japan on exchange with my university.
I wish to explore the rural side of japanese culture rather than focus on the city aspect that everyone becomes so fascinated with.
Where should I start? When would be the best time to do so?
If anyone could help, I would very much appreciate it.

Where?
That depends on where you will be staying when you are here.
Any time of year would be good for it.
Just get on a train and get off in the countryside.

Well, I have a choice between these unoversitis; Chubu, Daito Bunka, Hiroshima, Kagoshima and Kanazawa.
I wish I could say that I'd have unlimited finances to explore the entirety of Japan, sadly I'm restricting myself to $40/per day of exploration. As I am unsure how far that would get me I wouldn't want tog get my hopes up.
As for season, I'd prefer going in winter....but what is there to do in winter?
