Not sure what the point was here, but to the OP:
The average apartment in Tokyo that I've seen runs between 10,000-20,000 JPY a month. Both apartments I've had were about 20,000. Keep in mind Tokyo is more expensive than other places.
It's also important to not that the outrageous million yen in initial rental fees and guarantor, etc is a bit of a thing of the past. I have yet to find a flat that asked for more than a deposit in the sum of one month's rent.
There are places of a wide array of prices. If you WISH to pay 40-50,000 a month for an apartment(ha, ha! Or a flatshare[why?]), you can easily do so.
One more piece of advice: You will have little luck searching English websites. You will have even greater luck searching locally when you arrive. None of the good places put up English websites. Only expensive tourist-minded/short-term/ignorant target audience ones do.
